Pallid sturgeon (Scaphirhynchus albus) is a native North American fish that was listed as a federally endangered species in 1990 due to failure in spawning and recruitment. The upper Missouri River basin's pallid sturgeon have been shown to be genetically distinct from other pallid sturgeon. Since there has been no natural recruitment in the upper Missouri River for several decades, perpetuation of this genetically distinct unit is reliant on propagation using remaining wild fish as broodstock. The expense associated with acquiring unique individuals from the remaining wild broodstock is causing wild collection to become a less viable option each year. It has been proposed that rearing progeny of wild broodstock fish in a hatchery setting as captive broodstock may be feasible alternative to wild collections. The genetic risks associated with the creation of a captive broodstock need to be investigated and a captive management plan needs to be developed prior to the implementation of a captive broodstock program.

Pallid sturgeon (Scaphirhynchus albus) and shovelnose sturgeon (S. platorhynchus) are sympatric in the Missouri and Mississippi Rivers. Pallid sturgeon are listed as endangered under the US Endangered Species Act, while shovelnose sturgeon are common enough to be commercially harvested in several states. It is not currently possible to distinguish these species due to morphological overlap between species and a lack of identified fixed genetic differences. This has undoubtedly had negative impacts on pallid sturgeon recovery efforts. The major focus of this dissertation was to use multiple microsatellite loci and morphological characters to accurately discriminate pallid and shovelnose sturgeon throughout their shared range and to examine intraspecific genetic variation across the geographic ranges of both species. Bayesian assignment testing based on microsatellite genotypes was used to determine the number of natural groups within Scaphirhynchus samples without identifying species a priori . The genetic analysis was then used in concert with morphological character index values to define pallid, intermediate, and shovelnose sturgeon. Once species were defined, the relationship among pallid and shovelnose sturgeon was tested and the intermediate individuals were analyzed to investigate hybridization. These analyses showed all pallid sturgeon are more closely related to each other than any were to shovelnose sturgeon, and found many of the intermediates were consistent with hybrid ancestry. Significant population structure was found in both species, with pallid sturgeon populations being more genetically differentiated than shovelnose sturgeon populations. Results indicate that local broodstock should be used for hatchery supplementation of pallid sturgeon in the recovery effort, and distinct shovelnose sturgeon populations may require individual management consideration. The microsatellite data were effective at parentage analysis in pallid sturgeon, and the data were also used to create a forensic tool that is capable of identifying unknown Scaphirhynchus specimens to species. Finally, comparing genetic species discrimination to morphological species discrimination showed that both methods are required to accurately identify all potential hybrid specimens. The results of this dissertation have already been presented to the pallid sturgeon recovery team, and are being incorporated in the pallid sturgeon recovery effort.

Order Acipenseriformes (sturgeons and paddlefishes) is an ancient lineage of bony fishes (> 200 million years old) with most extant species at conservation risk. The pallid sturgeon, Scaphirhynchus albus, is a federally endangered species native to the Mississippi and Missouri River basins. Hybridization with sympatric shovelnose sturgeon, S. platorynchus, is one of several threats to pallid sturgeon. Current molecular markers cannot reliably distinguish among pure species and multigenerational backcrosses. This information is critical for implementation of management strategies to increase populations through natural reproduction and artificial propagation. Genotypes from a large panel of unlinked single-nucleotide polymorphisms (SNPs) may provide greater resolution of the two species; however, paralogous sequence variants (PSVs) within individuals resulting from an ancient whole genome duplication event confound SNP development. The aim of this dissertation was to produce unlinked disomic SNPs that would increases resolution between pallid sturgeon and shovelnose sturgeon. This was achieved by producing haploid gynogens, which contain only DNA from the maternal parent, and then producing a reference from these haploid gynogens. Sequence assembly based on haploids informed the presence of multi-locus contigs. More than 11,000 disomic SNP markers were produced that differentiate between the two species by mapping 120 individuals of either species onto the haploid reference. A linkage map, based on three haploid families, was able to resolve some paralogs and can be used to inform which discriminatory SNP markers are linked. Future research should convert the disomic markers derived in this study to an applied form, such as that achieved by genotyping-by-thousands.
